Erkin,

I have discovered what the issue with Ubuntu and gksu is.  This is consistent
and occurs 90% of the time gksu is asking for a password.  I've been able to
reproduce it consistently with the fading windows pluCgin in Compiz Core.  If
the   plugin and fade on minimize/open/close is disabled this behavior is
consistent.  When fade on minimize/open/close is enabled this behavior stops in
git master.  Unforunately with the Ubuntu packages, they disable the use of
this setting to prevent a fast fading minimize animation (specifically magic
lamp).  You'll notice if you disable/enable fade on minimize/open/close, there
is no effect.  I reported this back October see
https://bugs.launchpad.net/bugs/150773.

I think I will now stop posting.  Sorry for all the spam posts.  I just wanted
to get this cleared up as I've seen numerous people report this issue.  Let me
know if this is of any help.
