Most Mail clients don't send the EXPUNGE command after moving a message. The original message will be marked as "deleted" and if configured, the mails will be finally removed when quitting the mail client.
As mentioned by Mark Edwards, this is a new "feature" in RoundCube which can be controlled by the 'skip_deleted' parameter. The reason of this new behavior are performance issues. To get the message count of only "undeleted" mails take much longer because RC has to perform a SEARCH operation. By default, the deleted messages are counted and displayed as well but grayed out. Please note that enabling 'skip_deleted' could make RoundCube a bit slower, especially with large mailboxes. You can also click on "compact" in order to make the grayed messages disappear.
