Despite the performance hit, I think the intuitive behavior is for
RoundCube to skip messages that are flagged as deleted whether the user is
listing, browsing, paging, etc. through a folder. That's the purpose of
that IMAP flag, to allow mail clients to know that a message has been
deleted (and not yet purged) and should not be displayed.

The performance improvement is setting skip_deleted to false. :)  If an
administrator sets it to true, they're doing it consciously knowing that
the message display performance is impacted.
