I use "drafts" for this purpose, mostly because all email clients
support it.  That and there is no tricky meta-data to
store/move/delete with each message.

I'll begin a reply to the email I want to comment on, write my notes,
then save as draft.

When reading a thread, I do have to navigate to Drafts folder to
retrieve my notes (though gmail is kind enough to connect the draft to
the thread), but eventually the thread will become old and stale, and
it's easy to purge old drafts.

However, notes-per-message (as well as free-standing notes) seems like
a cool idea.  How would you store the data?  (Add another header to
the email? Require the DB?)
