Indeed they should. It was discussed here already some time ago and the
conclusions were:

+ One MUST NOT remove the directory if it is a part of upstream
  distribution.

+ Remove the debian/ directory in a single commit separate from other
  changes you make.

+ Remove the directories one by one as you touch particualr
  repositories. Don't make a "removing spree" for all packages at once.
