addIndexes had no problem. It was addIndexesNoOptimize which calls the MS, 
which calls back to IW.merge. The only way to pass it through was to get it 
through MS, which is not good.

Exactly ! I think that's a useful utility for e.g. index migration of existing 
indexes. You can set it on IW and then call optimize(). There are other use 
cases as well.
