Replication filelist failures

Replicating the bug manually:
http://../replication?command=indexversion
-> 1234561234
http://../replication?command=filelist&indexversion=1234561234
-> invalid index version
In the logs, I tend to see lines like:
SEVERE: No files to download for indexversion: 1321658703961
This bug only appears on certain indexes.
