Have you checked to be sure that the permissions returned do not include the folder-level permissions already? If not, ManifoldCF's RepositoryDocument class does include a way of specifying folder-level permissions for a document. But because there are many possible folders, and each of them must provide a Lucene query clause, the Solr plugin does not handle this.
