This is my opinion too -- it's already hard enough sometimes to figure out what is happening without ManifoldCF silently doing things for you in the background. I think therefore that putting this functionality in the "metadata transformer" transformation connector makes the most sense. To make it as simple as possible, the "remove empty fields" feature can be on by default, but it should be an option that the user can see and disable if desired. Furthermore, adding the transformer to the pipeline should by default, with no other changes, perform exactly this functionality and nothing more.
