I like the separation of the 2 projects, as it clearly splits responsibilities:
- Alfresco Indexer provides an AlfrescoClient as a simple way to access 
Alfresco data (you must know a bit about Alfresco arch. to deal with this code)
- Manifold Alfresco Connector uses AlfrescoClient to extract data from Alfresco 
(you must know a bit about Manifold arch. to deal with this code)

You can open issues on https://github.com/maoo/alfresco-indexer/ and I'd be 
more than happy to provide commit permissions if you want to closely contribute 
to it.

Is there any specific issue on alfresco-indexer that you need to address?
