Link URI generation in xdocs plugin works in a rather complicated and in my opinion incorrect (and silly) way. I submited pathes that straightetned out the issue (both relative and absolute links worked in a predictable way) and they were included, but later were rolled back due to backward compatibility reasons (i.e. to support the projects that rely on the curret silly scheme).
