Now you can do it with the new property maven.xdoc.xml.copy.
In your case :
maven.xdoc.xml.copy=**/navigation.xml
see MPXDOC-123.

Key: MPXDOC-122
Summary: Copy navigation.xml files to ${maven.gen.docs} so files in generated
subdirs use them
Type: Improvement
Status: Closed
Priority: Minor
Resolution: FIXED
Original Estimate: 20 minutes

Remaining: 20 minutes
Project: maven-xdoc-plugin

Environment: Applicable to all situations
Description:
This patch simply copies all navigation.xml files from ${maven.doc.src} to
${maven.gen.docs} this allows generated files in subdirectories to use navigation
files specific to that subdir.
This came up when I wanted to generate an example 'site', in a subdirectory, and
include a 'faq' page (as well as some other generated pages) which i wanted to use a
navigation.xml file specific to that subdirectory.
This also allows users to create navigation.xml files that will override generated
navigation.xml file.
