I think it will be much better if the module source folders will be take it from maven.compile.src.set which contains the main source folder from ${pom.build.sourceDirectory} and all the other source folders added by different plugins which generates java classes(jaxb, javacc, etc). Right now, I must add manually all the external folders, and I have 3 aditional folders.
