The problem turns out to be in the (first) solution to
MNG-3057, which is currently using XPP3 reader/writers to
interpolate version expressions in the POMs. Since it's
using XPP3, it's not preserving comments. I've
reopened that issue, so we can deal with it before the 2.1.0
release.
Please continue voting on the maven-plugin-tools release
using the above URL.

Hm, while the plugin itself works fine, the
deployed POMs [0] are missing the license header, the POMs
from the tag [1] seem fine though. Not sure whether we
consider this a serious issue.
