I finally got the plugin to register both interimDirectory and outputDirectory as compile source roots such that IDEA should be happy with the default values for these directories. As a result, you need to update your plugin configuration to make sure the interimDirectory matches IDEA expectations, i.e. target/generated-sources/something.
A new snapshot is out which also uses JavaCC 4.1. I would appreciate if you once again could take it for a test drive before I launch the release vote.
