It does not seem to affect Maven itself, but tools like M2E still add that non existing folder to Eclipse.
It goes actually quite unnoticed, until some tools (like the sonar eclipse plugin in my case) don't handle that case well.
I think it's better to just not add the folder and log it when it doesn't exist. Maybe we could add an option to fail if the sourceDirectory isn't found in the future.
