Actually, most of the standalone JDK tools (schemagen, xjc, keystore etc) use the "user.dir" property instead of the "basedir" property. "basedir" is used mostly by Maven - and when a maven compilation is launched in a multi-module directory, "user.dir" refers to the directory where you ran the mvn command. Therefore, you need to relativize paths between "user.dir" and "basedir". I just learned/fixed this for the schemagen tool in the jaxb2-maven-plugin, so I remember being a tad puzzled about this exact thing. In a multi-module Maven project, a relative pathname in the {{<keystore>}} parameter does not get resolved against {{$\{basedir\}}}. Instead, it gets resolved against the root folder of the Maven project. Obviously, a workaround is to start the path with {{$\{basedir\}/}}, but this should be the default behavior.
