I agree with Gerhard about that you need a custom WindowHandler for your case. 
But I would like to make some additional comments.

The JSF state /multi window problem has been discussed previously, but inside 
MyFaces Core. According to your comments, you are using Mojarra, but the 
solution was already done in MyFaces long time ago. See MYFACES-3117 for 
details. In summary, a custom algorithm was created to create slots, so the 
algorithm used to remove views from view collection could remove views from the 
same slot it came from without discard the views from other windows. There are 
some params:

org.apache.myfaces.NUMBER_OF_VIEWS_IN_SESSION
org.apache.myfaces.NUMBER_OF_SEQUENTIAL_VIEWS_IN_SESSION
org.apache.myfaces.USE_FLASH_SCOPE_PURGE_VIEWS_IN_SESSION (keep track of the 
views using flash scope)

In MyFaces Core 2.2.x (JSF 2.2) ClientWindow API was added, and the views were 
associated to the client window id, to avoid the flash cookie hack.
