Strange.  I've not noticed this, but will see if I can replicate.
Where I do see very similar behaviour at exit is with the Gradle
daemon.

That's concerning!  As an ASF provided binary that should not have
JavaFX pre-installed, or non-disable-able.  What was the directory
diff?

Incidentally, you could always try our (unofficial) NBPackage made deb
instead?  https://www.codelerity.com/netbeans/
