David, We are not aware of any issues using UpdateAttribute. The advanced rules are actually saved as part of your flow.xml.gz. Could you check the contents of the flow.xml.gz for that particular processor (look for it by ID) and verify if the annotationData element is populated? Or could you possibly provide steps to reproduce the issue your seeing? Thanks!
