Julie, What size ec2 instances are you using? Some of them have limited network capacity, and I'd wager with JoeS that you're simply exceeding the network capacity of your instances given that you are seeing timeouts during put operations, multipart upload listings, and even zookeeper connections within your VPC.
Tools like iftop and sar can help you determine how much bandwidth you're using. Adam
