Yes. You need to mark it "trunk" when committing just to trunk and not to any other branch. If you are committing to both branch and trunk, you mark just the branch version. If committing to more than one branch, then you mark all the branch versions. When someone branches from trunk, they will have to change all jira's marked "trunk" to that specific branch version.
