Jars are unpacked into java's tmp folder. The ModuleClassLoader keeps track of the files. Are you using Tomcat 7 perchance? I think Rowan recently found+fixed an issue with the OpenMRS classloader not being set correctly in tomcat 7 (works fine in tomcat 6).
