Check out MapProxy. It has a pretty nice seeding tool, if I'm allowed to say 
that :)
The latest development version supports TMS-like directory structure. I'm 
writing the documentation for that right now, it looks like:

caches:
  mycache:
    sources: [mymapnik]
    grids: [my1024grid] 
    cache:
      type: file
      directory_layout: tms
