I have had reports of other people having problems with transparent tiles and tirex. I never had the time to investigate but before you debug any further you should try generating an image with your style using generate_image.py; if that works, and using Tirex doesn't, then we really need to get to the bottom of this! If OTOH using generate_image.py does the same as Tirex then your problem is somewhere else.
