In addition to issue #542, the problem of damage to large areas was exacerbated by another issue: https://github.com/systemed/iD/issues/1693. The effect of #1693 was that small areas (buildings, parks, etc.) would sometimes be rendered below larger areas, meaning that when a user tried to select the smaller area, the landuse would be selected instead. This has been fixed in iD 1.2.0 -- please keep an eye on this issue and see if this fix reduces the frequency of damage. I'm hopeful that it will make a significant improvement.
Implementing a fix for #542 is a more complex affair, but among the top priorities for iD. Thanks for your patience and understanding that no editor is perfect.
