can you share with us how you load and save the document? Are there any 
modifications you are doing using PDFBox. Can you share these too?

And to restate what John already wrote - the order is not important. PDFs are 
random access files with reference tables (Cross Reference Table or Stream) 
where to find the objects within the file.

It would be very helpful to get a hands on a sample PDF.
