Thanks. It is not a transparency problem. It is two problems:
1) the red color. Maybe we can solve that one, maybe not. I'll create an
issue in JIRA.
2) black spots. This one we won't be able to solve. There is a JIRA
issue about this. It is a bug in jai_imageio.

As a workaround, you could create a new PDF by extracting the images
with PDFDebugger.
