I just had a look with 2.0.7 and can confirm the problem :-( It is some problem
with the name dictionary that is used for destinations, probably a bug. Not the
kind that will be fixed quickly, I'd need to study the PDF specification to
understand what went wrong and if this can be fixed and how.
One file has a /Names entry in the name tree node dictionary, the other one has
a /Kids entry. This dictionary is merged so now there is both, but the PDF
specification ("Entries in a name tree node dictionary") forbids this.
