If you have a signed document there are two choices
- do a full save -> will make the existing signature invalid
- do an incremental save -> will keep the existing signature. In Adobe
Reader/Acrobar you will still see a hint that the document was changed
afterwards
Now - for actions other than signing - there is no good support for incremental
save in PDFBox. You'd need to walks through the changes objects yourself and
mark them using {{setNeedToBeUpdated}} for saving and then use
{{PDDocument.saveIncremental}}. Although that should work there will be some
try and error - see PDFBOX-45
