I can reproduce the problem with your new PDF.
These are type 3 fonts with a text rendering mode of 3 (= invisible). It turns
out PDFBox ignores that flag for type 3 fonts, so it paints these "glyphs". The
type 3 charprocs show black rectangles (no color is set). This is easy to fix
and now I'll do some regression tests.
