I'm still not so good with understanding how it works, from what I see now is
something may be wrong with pdf generation. I will try to change software which
generate pdf, may be this is not a pdfbox issue, because, as [~tilman] told -
if one page refer to another as child, pdfbox should not delete child page as
well (from high level perspective).
