It's signing both. The following signs the parent Element using the
Enveloped signature transform:
transforms.addTransform(Transforms.TRANSFORM_C14N_WITH_COMMENTS);

sig.addDocument("", transforms, Constants.ALGO_ID_DIGEST_SHA1);
The following signs some external documents:
sig.addDocument("http://www.w3.org/TR/xml-stylesheet";);
sig.addDocument("http://www.nue.et-inf.uni-siegen.de/index.html";);
