Implementation for quality flags in csv and netcdf output. (Still one known
bug - these are floats in the netcdf instead of ints. For some reason causes a
type error and breaks it. Looking into this but wanted to put in the PR for
review.)
This branch also includes all of the changes made in SDAP-194 (the depth
implementation)
