Look like you have the right settings. Then
1. Make sure your ElasticSearch have enough power to support your 100% sampling
2. Upgrade SkyWalking to latest version, I suggest 6.3.0(should release 
tomorrow). 6.2 and 6.3 includes plenty of changes to improve performance.
3. Set the agent config longer, 
collector.APP_AND_SERVICE_REGISTER_CHECK_INTERVAL, default 3 seconds
