The only write API is IMHO
https://github.com/apache/sling-org-apache-sling-caconfig-impl/blob/master/src/main/java/org/apache/sling/caconfig/management/ConfigurationManager.java
(which is surprisingly not part of the API bundle). I will look into adding
encryption support to it. There is also the related PR for the GUI at
https://github.com/wcm-io/io.wcm.caconfig.editor/issues/69.
Most probably the right place for encryption is
https://github.com/apache/sling-org-apache-sling-caconfig-impl/blob/1467b60833c4291f8cc5af428c2bc170b2e47413/src/main/java/org/apache/sling/caconfig/impl/def/DefaultConfigurationPersistenceStrategy.java#L245.
