It is actually possible to "trim" the bayes_seen database by running a --backup and then clearing out seen entries and running --restore. So, I was confused because your backup file was missing a lot of seen entries. Either you removed them manually, or there were not dumped as part of the backup process. If you didn't remove them, then that points to db corruption. The fact that after you restored, the learned numbers changed yet again really points to db corruption. Are you running on an NFS filesystem? or in some other way they might cause such a thing?
