I'd suggest doing a binary search of the lines between
dbg ("zoom: extracted $yes bases, skipped $no");
and
info ("zoom: base extraction complete for $ruletype: yes=$yes no=$no\n");
peppering statements like
warn "JMD";
all over that area should produce some kind of indication of where it's spending
all the time.
