Yes that is the webapp file. Replace the same war file and the directory
named 'api' in the <STRATOS_HOME>/repository/deployment/server/webapps
location using the api.war which has the custom changes.

For other component changes (jar), you will need to apply it as a patch to
<STRATOS_HOME>/repository/components/patches directory. Just create a
directory named 'patch5555' or similar, and copy your jar to that
directory. Restart the server. You will see a log appearing in server
startup similar to 'patch changes detected'.
