I managed to pass almost all my configuration to the new wmii 3.9's

You'd probably be better off with the code from the stock rc:

Key $MODKEY-$RIGHT # Move to the next tag
        wmiir xwrite /ctl view $(wi_tags | wi_nexttag)
Key $MODKEY-$LEFT # Move to the previous tag
        wmiir xwrite /ctl view $(wi_tags | sort -r | wi_nexttag)

A slightly modified version worked on previous versions. Now I can
only change the views, but when I try to execute a terminal or other
things, they still appear on the other view. Any ideas on how to make
it work?

It's probably because of something you have in tagrules, or, failing that, you're using a terminal that for some reason marks all of its new windows as belonging to the same group.
