I see these options for you:

1) don't use several directories for the different branches.
Use just one and switch between branches:
git checkout master / git checkout 9.0.x / git checkout 8.5.x

2) use https://git-scm.com/docs/git-worktree if you prefer to have separate
folder for each branch
