My understanding is that auto-export will only come to the picture when you view the html exported view of a wiki [1]. If we continue to use the wiki trough it's wiki interface [2] we should not have this issue.
As for the auto-export issue, looks like the plugin have issues and won't export the main page, when this page include other pages, but one only edit the included page. To workaround this issue in our website wiki, I force the export with some frequency. Some more info on how to export also available on this thread [3].
