I did it like this:

String[] args = {"-jcasgeninput", "typeSystemDescriptor.xml",
"-jcasgenoutput", outputDir, "=jcasgenclasspath", "pathTojcasgenPackage" };

Jg.main(args);

The Jg class is implemented in the uima-tools.jar
