**Describe the bug**
It appears that CASes serialized using `TypeSystemMode.MINIMAL` may contain
too many files.
**To Reproduce**
To be investigated.
**Expected behavior**
In `TypeSystemMode.MINIMAL`, only types for which annotations exist or which
are essential to the definition of other used types should be included.
