For now, we can't remove the apps, since they are copied to the distribution when creating the pack. In each of the profiles the jaggery apps will be present, but they can only be accessed if the org.wso2.carbon.apimgt.hostobjects bundle is present. And only publisher and store profiles would have this bundle.
