I found the answer myself by browsing the mail archives (sorry to bother you all). It seems like jahia 4.1.0 by default is configured to use Neko instead of Tidy.
By uncommenting/commenting WEB-INF/etc/config/config.xml I could make it work (that is configure jahia to use the Tidy parser).
The question which comes to my mind right now is what pros and cons we will have by using the different cleanup mechanisms (neko/tidy)?
My opinion is that jahia never should generate any upper case tags because this is never conformant with current or future standards. Therefore we hopefully can trust on any new editor like Xinha and/or FCK to behave like this. This concerns also balancing tags and ending single tags like <br/>
