I've never known a USB flash drive not to come partitioned, otherwise how would malware writers propagate their code? ;-) . Perhaps your USB flash drive had the evil U3 screw-up software installed? See http://wiki.laptop.org/go/USB_drive#USB_drives_and_firmware which has a link to remove it.
You don't say what kind of machine you're booting.
