If you check "Serial Ports" on the "Local Resources" tab on the Remote Desktop Connection windows, it will work. I have a customer interfacing to barcode readers this way.
The application reading the barcode-reader can access the barcodereader as if it is located on the local COM-port, even if the application (and Axapta) is running on the terminal server.
This is Terminal Server on Windows Server 2003 Standard Edition. I don't know if it will work on earlier versions of Terminal Server.
