If you use the upgrade wizard I beleive they should be taken over.
If you dont use the wizard I think you can use the export/import (i.e. 2.5
to 3.) (just check file formats are the same etc)
Lastly if the above two are not being done you could use the wizard and do a
'dummy' upgrade and then use the export/import (i.e. 3.0 to 3.0)

Hello,
I'm prety new to Axapta but I am currently part of a team upgrading
a system from 2.5 to 3.0. Part of the upgrade will be to transfer
all the group permissions across and there are a lot.
The current chain of thought is to manually compare the versions
and "do it by hand", so my question is is there a way of automating
or just importing the group permissions from version 2.5 straight in
to version 3?
