Classical makefiles are written by hand, which is why they don't regenerate. Generated Makefiles should re-generate if the source of the Makefile changed. That's the only thing that output Makefile needs qmake for. Otherwise, you'll get confused when you update the .pro file and run make, but the new rules don't apply.
